opinions for a new setup

I run with a Wilson 1000 that was given to me because it had some parts missing. Fixed it - good to go. The guy that gave it to me uses a Wilson 2000 center-load antenna. If you haven't bought the antennas yet, consider either model. The center-load antenna works extremely well IMO. If I was going to upgrade, that is what I would use.
The Cobra 29 is a classic and with either a SkyThumper mic - or a Astatic D104/M6 mic - and should perform xlnt. So long as it has a swing mod and receive mod. And has been peaked, tweaked, and squeaked. I like those mods in that radio, as I have a very old but trusted Cobra 29LTD with these mods in it.
But I use a Galaxy DX99V that I got from an estate sale in my mobile, I am very pleased with it.
Running a 100 watt kicker with your mobile setup would ensure you being heard like a base station. They are pretty cheap and don't overload your vehicle's electrical system. Or - you could get a Powerband RFX 75 and install it in the Cobra 29 for less than $50. Probably one of the very best deals around - bang for buck. You can get one from the radio parts shop on this site...

The Powerband RFX 75 is good for over a 100 watts when put in a Cobra 29, and you can get one for $45 plus shipping!

Yeah, it is an externa/internal mod. If you have never done any radio work before, then I would have someone do the mods. As far as a receive amp, that would be extra.
You can get everything you need right here at the WorldWide Radio Forum Store and I believe you can have them properly tuned by Moleculo but you will have to inquire with him about that.
Why stay with a typical CB
Why not use a RCI 2950 or 2970

ive heard wilson isnt all that great, cuz of alot of power loss. but on their website they say that it will out perform the antenna it replaces, and i dont think anything could really beat the antenna i have right now. but as for k40, i dont know much about them but i think im gonna go with wilson 2k's and a k40 trucker, and ill keep my current antenna just in case. and my current antenna is a radioshack 4ft fiberglass whip. swr is 1.2 and i can receive about 25.
The two K40 Trucker antennas are roughly equivalent to the Wilson 2000. Don't quote me on that - it is just an approximation is all. If you are going to put them on a pickup and run them in a co phase setup, be prepared for many lessons in antenna physics. Unless you already have that handled.
It sounds to me as though all you need is a really good noise canceling mic or a good power mic and a 100-200 watt amp to complete the package. The Cobra 29 is a classic and great modulating radio. If you want to maximize the output, don't get a AB biased amp. Get a class C amp and you will have more output for the money spent. Can't think of anything else to say - I think that is it...

wilsons are great antennas.

any of the antennas that you mention will outdo that radio shack fiberglass antenna.
how many antennas are you going to run?

well, on my headache rack i have a mirror mount bolted to it, and im gonna swap it for a dual antenna mount for my cb and scanner, and i was gonna put a single wilson or k40 and a firestick scanner antenna and use that as my main, and keep the 2 other antennas mounted on my mirror for extras, and for looks. but i have also considered wilson fgt and k40 power whips instead of those but i kinda like center loads better. aside from the dual antenna mount, the other 2 antennas are gonna be mounted on my mirrors.
