If you are going to use it on SSB you will have a good setup. You won't overdrive the Clipperton and the Yakamo will give excellent service in that mode. If you plan on using it for AM you will need to get an AM filter for it if it does not have one already installed. That or either...
Those small beehive and heavy stud mounts are not the way to go with a large antenna like a 102" whip. Go with a ball mount and never look back. They will take what you want to throw at them unlike the others. I have smoked both of the ones mentioned above.

The final is shorted causing R56 to overheat. Replace the final along with the resistor....20 or 22 ohm, 1/4 watt, if I remember correctly. Don't forget the ferrite bead!!

That is a bias adjustment. Unless it is bad (arcing internally) it should not cause the problem you are having or at least I would think. Tune it for max output on high power and then back it down 10% or so. I really don't think that tuning is the problem that you have. Something else is...
I think I would first check all the coax connections...anywhere there is PL259 to make sure they are tight and making good contact. Sounds like a strange problem. One thing to try....when it is doing it put your hand on the amp at the same time to see if it goes away. Maybe it is RF sneaking...
